I never used the 2 finger scroll prior to the upgrade so I don't know if it ever worked in the old operating system (10.6.8). i've done the same thing you have and on the verge of reinstalling yosemite as i can't find any other options. What is the most someone can lose the popular vote by but still win the electoral college? No content related to piracy or illegal activities.
It seems to be transient in nature; appearing then disappearing.

Apple has made the global preferences file hidden by default, but you can use the terminal to enable the preference settings needed for two-finger scrolling. Defaults Write -g Com.apple.trackpad.scrollbehavior 2 Picture in the attachment.
